What it means
The player may still be viewing an older season, or they may not have logged in to their BenchApp account since being added to the new season.

Yes. A player can still check IN or OUT from email or text reminders even if they have not opened the season in the app or on the web.
How to clear the message
Ask the player to log in to BenchApp and open the current season for your team.
